Photoshop CS3. (just updated the description to reflect it as well.)

It's largely just manipulating and layering bits together to make a composite, just like the rest of the series.

Eek, it's like some kind of trilobyte/octopus/anemone/spider/horseshoe-crab/sea-sponge hybrid*! I'm also really digging the diagram up top: It brings to mind thoughts of codes and numerological mysticism. This series of pages is shaping up into something quite marvelous.
*I guess it's a bit obvious I'm fond of marine invertebrates :XD:
